At point in the game someone pulls a card and reads "A strange Arab hands you a copy of the King in Yellow.  If you read it you gain two clues."  And I go "Its the King the in Yellow! Are you nuts?!"

PS - Avoid mixing two of the big-box sets together, you dilute the flavor/mechanics too much for them to matter.

Would you include encounter cards/mythos phase cards in this?  To me they seemed to largely just additional "options."

Yes, definitely.  Mythos cards are the main way any of the expansions influence the game.  You will easily dilute the flavor and potency of any expansion by combining it with another.  My group has lately taken to just using one expansion to maximize the impact it has on the game.  New characters are the easiest thing to import from any expansion, as they tend to be self-contained.
